This expression simply means that you cannot follow something or you don't understand. You ask why beyond? The only explanation I can give is that it comes from beyond my understandingor going much further than I can understand. No. Someone can be out of his/her mind with worry or with joy.
Something being beyond me simply means that I don't understand it.
In Germany we sometimes say: 'It's too high for me'. It means the very same. It's too difficult for me to understand. _________________ No comment |

| We can simply understand "beyond me" as "out of my reach", "out of my understanding". |

Both have the same idea but 'way above my head' is much stronger suggesting that you really do not understand it at all.
