which is right? Can A mean "I didn't go there alone" or B mean" I did go there."

I agree with Lost_Soul.

A (didn't) is correct.

The first person says: "You shouldn't have gone there alone."
That means that the first person believes that the second person went there alone and thinks that going there alone was not a good idea.

The second person then replies: "But I didn't (go there alone), because Tom went there, too."

In other words, the first person thought "went there alone" was true, but that was not true. The second person didn't go there alone.
