The British National Corpus gives the following examples of usage:

So you are

In case you are referring to the expression 'So you are' used as emphasis, it just means 'indeed/really/truly':

A: Aren't I funny?
B: So you are!

Yes, we can.

'So was I/so am I/so have I/etc.' means 'me too':

They were happy and so was I.
