When should I apply to university?

I guess you are bit late if you are considering for fellowship b/c most of the deadline are December 1.

you should first decide which university to go and then check out their web sites. Deadlines for application are presented on the web sites of universities. Most prestigious universities set deadline between December and February. However, there are many qualified universities which still admit student till April. As said in previous posts it is advantagous to apply universities as early as possible to benefit from financial aids.

You should check department websites.Most of them have deadlines in Jan and Feb.Some have rolling admissions too.
