The main verb of the sentence is "lists".
The reason we use "under" in that sentence is probably because when you visualize a list, you would imagine the book itself listed under the heading for the whole category. For example, if books were listed under their subjects, you would see something like this:

Subject: House repair How to Fix Your Entire House by Joe Shmoe Simple Home Repairs by Fred Lunchbucket Three Weeks to a More Beautiful Home by Ann Naildriver |
You see? The books are listed under their subject.
However, it's also possible to say this:
"Books are listed by title." "Books are listed by their titles." "Books are listed by subject." "Books are listed by their subjects." |
