Can i ask question like this " What is your native place ?"

or

" Where is your native place ? "

Which one is correct ?

could you tell me the difference in meaning when we use " what" or "where"

I wouldn't use either of these questions. Instead I would ask "Where you are from?" By the way, your question should read "Can I ask a question like this?"
