If you're referring to something similar to the two green things in the picture here, I'd call those stems.

Hi Tom

You could use either word.
Personally, I would choose 'stem'. However, I suppose that is probably because I associate the word 'stalk' with 'corn stalk', which is much larger than what you're talking about.
