The difference is as follows:

1. The trouble is that X.
2. I find that X is the case.

In #1, the underlined portion redefines "trouble": the phrase is therefore a unit. In #2, however, the underlined portion is a subordinate clause.

Which part of the grammarians' explanation of the "participial misuse" didn't you understand?
