"I had emailed you the file."

Grammatically, there is nothing wrong with your sentence, but the broader context would have to justify the use of the past perfect.

Possibles:

I had emailed you the file, so it was too late to then change it.
I had emailed you the file without the cover page. I sent the complete document later.
