Is there any difference between 'desired hourly rate' and 'desired hour rate'? The former seems to be far more popular. Would you agree?

I don't think so. If you refer to a machine, then 'desired machine hour rate' is far more popular. 'hourly rate' is used like 'hourly rate motel', etc. (in Japan, 'hourly rate hotel' is possible too)

The difference is that "desired hourly rate" is real English, and "desired hour rate" isn't.
