To pick a hole in a story means to find lots of small problems, or inconsistencies in a story and expose them to the point that it's obvious the story cannot be completely true.

Sometimes you may it it as 'poke a hole' instead of 'pick'. There, the idea is to poke small holes in the story until it falls apart. Too many holes in a wall, and it will fall!

A knot is something tied together. For example, to join two pieces of rope together, you have to tie a knot. A knot can also be a metaphor for a problem, that it several things have become twisted together, causing a problem.
