I'd choose #1 because #2 sounds somehow weird to my ears. Some people may say we can't use 'the' because of all the bread the speakers make, we can't say know which ones they refer to. However, I think the speakers may use 'the' with implication that all their bread is made with organic flour.
Just my two cents.
By the way, is it all right to say 'made with'? Or should it be changed into 'made from'?
