'On the mountains' is a high place, the top(s) of the mountains (This phrase is quite unusual nowadays). 'In the mountains' is a location, among the mountains.

There's snow on the mountains.
There's snow in the mountains.

What's the difference? I think the latter can also mean that there is snow in mountain regions.

I'd say your first one would be mountains we've just been talking about or can see. Look, there's snow on the tops of those mountains!

The second one does seem to mean "in [any of the] regions that have mountains."

There will be snow in the mountains and on the hills.
There will be snow on the mountains and on the hills.
There will be snow on the mountains and in the hills.
There will be snow in the mountains and in the hills.
There will be snow in the mountains and on hills.
