'with honors' means he graduated with a high level of academic distinction. Honors are just a way of indicating that a person achieved better grades or higher marks than the average student during the course of their studies.

Typically, these are indicated by one of 3 Latin phrases that are used to distinguish degrees of distinction.

'Cum laude' - with honor
'Magna cum laude' - with high/great honor
'Summa cum laude' - with highest/greatest honor
