On the above, 4 files(not physical, just words which represents the physical files) are seen.
If I want to refer to -File1 - can I say like this?
"File1 is above File2"

If I want to refer to -File3 - can I say like this?
"File3 is next to File2"

If I want to refer to -File4 - can I say like this?
"File4 is below File2"
"File4 is BENEATH File2"
----------
On the above, 4 files(not physical, just words which represents the physical files) are seen.
In the above sentence, is "WHICH" the correct usage?

The use "which" is OK there. You can also use "that". However, you should use "represent" (not represents) because "which" refers directly to the plural noun "words". In addition, I would suggest using "in the above".
