From Prison Break Season 4 Episode 11 'Quiet Riot':

There was a scene which Mr. White, the boss of Cole Pfiffer (T-Bag), asked him that he needed to see him in his office. While entering Mr. White's office, T-Bag just said this sentence:

'It was Mr. White in his office with the lead stapler.'

And then Mr. White told him that,

'Cole, yesterday, with that Idaho group,you made this company $35,000.
And I would like to return the favor.' etc.

My question is I'm not quite sure about the meaning of 'the lead stapler'

Is it just a normal 'stapler' or any kind of 'slang'?

It is a pun on 'the lead pipe'. It is a reference to the board game 'Clue', in which the players compete to determine (1) the name of the murderer (Col. Mustard, Professor Plum, Miss Scarlet, etc), (2) the scene of the crime (Billiard Room, Kitchen, Ballroom, etc) and (3) the weapon (lead pope, knife, revolver). When a player thinks that s/he has discovered all three facts, s/he announces it with a similar sentence:

"It was Miss Scarlett in the Ballroom with the lead pipe!"

I really don't have a 'clue' that it could be a pun of 'the lead pipe'...!!

Though I guess that you're absolutely right in this case, I still don't understand

why he said that. It seemed irrelevant to the context/story.

I haven't seen the show, but I presume that it is just Cole's little joke in passing-- he is being called into the boss's office, which normally means trouble for the employee. 'Stapler' because those are usually found in offices.
