Hi,

A: Did you make this cake for me? You're one of a kind.
B: Help yourself.

Do you think you're one of a kind is proper for that position? What do you think? I always thought the phrase means 'unique(in a negative way)'.

"One of a kind" can mean unique in either a positive or negative way -- or even a neutral way.

It can be use with a positive aspect too...Like in one of Chris Brown songs he says..

"...hot little figure yes you're a winner
I'm so glad to be yours
You are one of a kind"

Usually the idea of this expression is unique in a especial way.

Thanks, so your conclusion is that you can say 'you're one of a kind' in the dialog I mentioned. :)

yes, you are right. But, as it refers to a type, or group, if said with a sarcastic tone of voice, it would be an insult. "Oh,her?! She's a one of a kind!" Implying: "Thankfully, there aren't many more like her."
If you are saying it to mean the person is special, that is the way it will be taken.
