The first version is better, as it gives the reader a feeling of continuity in the text.

The first sentence is better, but you can improve the second one by changing the punctuation.

After a female seahorse produces eggs, she gives them to her mate. He fertilizes them and carries them in his pouch until they are ready to be born.
