What is the proper structure?

(1) Incoherence between something and some other thing

OR

(2) Incoherence of something to some other thing

?

It's incoherence between. "Incoherence of A to B" will never be correct. It's an unusual phrase - I would only expect to see it in a laser physics textbook and there may be a better way of expressing what you're trying to say.

The 1st sentence is correct.

Both sentences look wrong. Incoherence is a quality of something like speech, mind, policy, etc. I do not believe that incoherence can exist between things.
There is not even one example of "incoherence between" either in British National Corpus or in Corpus of American English.

If you explain what you want to say, then another (proper) word can be found.

Did you mean that "something and some other thing" are not physically connected or do not match or do not jibe/ conform?

Maybe you meant "discrepancy between"?
