1-)on time: *punctual or in a punctual manner.
*punctual: arriving, happening, or being done at exactly the time that has been arranged.
"He finished on time."
2-)in time: with enough time. (In general there is a purpose after "in time".)
"Did you get there in time to hear the opening remarks."
So, I think that first case is correct. All students are advised to be present on time.
Second case is correct if you modify sentence like this; All students are advised to be present in time to go to theatre. |

Talking about scheduled,expected time we use 'on time'. that's why the 1st case is true.
Now imagine. You and your friend are discussing when you will meet and go to the cinema. Your friend says:- Please don't be late. I'll be waiting for you at 18:45 at metro station! You say :- Don't be afraid. I'll be in time!
It means you will not be late.You will be in time
Please note that I'm not an English teacher and experts will certainly explain again.
