According to the american english there is no difference but in the british english there is a difference:
In school means in the building of a school while at school means attending a school

in school I think means inside school but at school mean near the school

No,it doen`t mean near to a school
I will talk about my self : I am studying translation at a university so I have to say at,but for example if my mam calls me and asks me where are you then I say in the university if I were there

Well, here's one headline from the London Times that means the same as 'at school' (= attending):

Every child in school numbered for life

"at" is used for a not active action like "I'm at school" which is different than "I'm going to school" and "in" it's showing something from insinde of school like "This happened in school".
I hope my explanation it's ok. I'm a learner like you! :D
