Although I think that the question should have been written like this: Do you have any brothers?
The answer will be : Yes, I do.
If your question was: Have you got any brothers? The answer would be: Yes, I have.

According to Oxford Advanced Learner's Dictionary (7th edition),:

"They have/have got two computers. (BrE and AmE)
Have you got a computer? yes, I have. (BrE)
Do you have a computer? yes, I do. (BrE and AmE)
"

"Have you any brothers" is correct, though a bit old-fashioned, especially in America. The answer would be "yes, I have", because in this sentence the verb "to have" doesn't get "do" in question form either (as in "do you have any ... ?").

If the answer were "yes, I do", then the question would have been "do you have any brothers?". Since it is "have you any brothers?" the answer should be "yes, I have". The rule is that negation "you haven't", question "have you?", and echo "yes, I have" should all be similar; you either use "to do" in all, or in none; but you should not use it in one and not use it in the other. Then again, the difference is not very important in colloquial speech.
