i think the correct is : I am travelling by the train on Sunday.

General: I (usually) travel by train. without an article
but - I left my wallet on the train. (train, plane, bus, ship go with "on" while car, taxi - "in")
I suggest consulting www.thefreedictionary.com,
it gives a lot of usage eamples.

The correct sentence should be:

BOTH are completely correct.

This is purely based on context. If I was in the train and on the cell phone to my mum who wondered why I sounded funny I would say, "I am travelling in the train to Sydney!"

For general usage ON is correct.
