I see no real difference. Afterwards is a bit more formal. No doubt that are a few collocations in which only one of the two works.

Like in this sentence?
"I will call you afterwards"
Later woud be more appropriate here right?
And what is the criteria to judge which one works proper?

Either will work in your sentence. Criterion: Afterwards is a bit more formal.

I sense that 'afterwards' more often requires a contextual reference to a previous event.
