This sentence is fine: Their house is not far from us.
However, I'm confused whether "Their house is not further than us" would mean the same or not?

Well, although your second sentence might possibly be used in casual conversation, better wording would be this:

(2) "Their house is not further than ours."

And, no, it does not mean the same thing as your first sentence.

Sentence 1 means that their house is near our house. It refers to two places and one distance between them.

Sentence 2 refers to three places and two distances (and the two distances may be the same). It compares two distances:

(2) The distance between here and their house is the same as (or less than) the distance between here and our house.
