Use of "run a comparison"

Can I say the following sentence:

To determine the differences between the two files we need to run a comparison between them.

If it's weird, could you suggest improvements please?

A suggestion only -

To determine the difference we need to make a comparison between the two files/to make a comparison one with the other.

Not inspiring but just a thought.
