We are waiting for an hour. The train doesn't arrive.
Can I shorten these two sentences as below:
"The train doesn't arrive for an hour."
Is it acceptable? Or what should I say?

The tenses of all the verbs seem odd. Are you telling a story? Presenting a situation?

If you have been waiting for a train, then you expect it to be on time and you don't know what time it will actually arrive.
If you intend to take a train and you know what time it will arrive and you arrive one hour early, you can say 'It doesn't arrive for an hour'.
