'In just a minute' is correct. - also: in just a short while / in just a second
It has no meaning other than to emphasise the speed. It could be written 'in a minute', 'in a short while', etc. with no loss of meaning.

From your placement of 'just' I suspect you are thinking of it having a similar meaning to 'only':
Yes, only in a minute - not right now.

The unit of time, not the ordinal number.

hour / minute / second

in a second = in a moment
