Which is correct:

1-He was twenty minutes late already and stopped to buy cigarettes thinking at most he will be five minutes later.
2-He was twenty minutes late already and stopped to buy cigarettes thinking at most he will be five minutes more late.

He thought he would be 20+5=25 minutes late.

My suggestion:
He was already twenty minutes late but he stopped to buy cigarettes thinking that five more minutes would not make much difference now.

If I were forced to choose from your two options, I would use the first, but would need to change 'he will be five minutes later' to 'he would be five minutes later'.
