1. I am convinced of her innocence.
2. I remain convinced of her innocence.
What is the difference in meaning between the two sentences.

#2 means that you were convinced in the past and are still convinced now.

#1 simply describes your present state.

1. I am convinced of Christianity.
2. I am convinced in Christianity.
Are these sentences correct and do they mean the same?

The correct preposition here is "of". For me there is a faint doubt about whether we should more accurately say "I am convinced of the truth/validity/etc. of Christianity", but on balance I think #1 is acceptable as it stands.
