Which is correct:

1-He had to help us, but he didn't because he fell ill.

2-He should have helped us, but he didn't because he fell ill.

Does "should have" in sentence "2" express and obligation or an expectation (if the sentence is correct)?

Gratefully,
Navi.

2. is the better option.
It could be an obligation or an explanation.

He ought to have helped us...'
could also be used. Although it is still ambiguous it is more likely to be an expectation, in my opinion.

Hi Navi,

'Should have done something' is another way of saying: ought to have done and that describes a moral obligation.
