It means that she is not searching for the thing mentioned; she is searching for something else. It could be used when someone is literally trying to find a physical object that has been lost, but often it is used about more abstract things like desirable qualities. For example, if someone has just interviewed a job applicant, but the applicant is not suitable, you could say "That candidate isn't what she's looking for".
