I think 'come with me' accompany me and 'come to me' means come towards me or near to me. |

I think in that case it would have to be "Will you come to me in the store?" or "Will you come to me at the store?" "to the store" implies "you" and "me" are both traveling to the store. "at the store" or "in the store" implies that "me" is at or in the store. |
